Get rid of it! If the moulding is faded, then you can't have it look any worse underneath and it takes all of an hour or so to remove it and get rid of all the adhesive as well. You won't regret it. It really cleans up the look of the car.

I was thinking about doing this to, but I'm worried that if I take it off I'll have a strip of paint that doesn't match the rest of the car. I mean, my car has always been stored indoors, but the rest of the paint has had more exposure then the paint under the molding...

you'll be fine, maybe if someone had their car repainted and kept the moldings on, then when they took the mouldings off there might be a difference in color. Or if they cleared over the mouldings taking them off might cause problems as well.

Removing the side moulding is a preferance thing, to me it does look good with the moulding there, when I see a car missing small body parts, like mouldings or emblems, I can't avoid thinking the car was involved in a accident, fixed up and nobody did mind about getting a replacement moulding, emblem, etc, to get it right. I know its not that way, but that thought comes to my mind. In your case, the moulding is faded, I guess it'll look better if removed.
