I was thinking about doing this to, but I'm worried that if I take it off I'll have a strip of paint that doesn't match the rest of the car. I mean, my car has always been stored indoors, but the rest of the paint has had more exposure then the paint under the molding...

Removing the side moulding is a preferance thing, to me it does look good with the moulding there, when I see a car missing small body parts, like mouldings or emblems, I can't avoid thinking the car was involved in a accident, fixed up and nobody did mind about getting a replacement moulding, emblem, etc, to get it right. I know its not that way, but that thought comes to my mind. In your case, the moulding is faded, I guess it'll look better if removed.
