Are all LS1 f-body 4L60e's the same?

Are all LS1 f-body 4L60e's the same? wondering if a 98 model has different pin locations than a 00 model? the reason I ask this is I installed a 4L60e out of a 98 Z28 into my 00' TA. the tranny supposedly was running and driving fine(owner went to a performabuilt tranny after installing a turbo) in his car. I finally got to drive it today and I only have 2nd and 3rd gear. Also the tranny will be in 2nd if the shifter is in 1 or 2. and the tranny will be in 3rd with the shifter in 3 or 4th. if you put the car into 4th from a dead stop it will actually be in 3rd gear. Also, park ,reverse and neutral all work fine. I haven't hooked up my scanner to see what the computer is commanding yet. but does anyone have any suggestions?
