Unhappy WTF no 3rd gear?

So I installed lt's and ory with a magnaflow bullet last friday and have since then had no tune. Drove the car for a couple of days and it was starting to stumble and break up, so I changed the plugs out for a set of tr55's and still did it. Then I searched the site and discovered the eng sens fuse could be the culprit and low and behold it was blown. So I changed it and did not get under the car to see where it could have grounded out as it was raining and I drove the car around for like 3 hours and all of a sudden it would not shift out of third. It just revs and revs, and I have no codes at all related to the tranny however I do have a maf low voltage code among other emissions related codes. Before anyone says it, if my 3-4 clutch packs were burnt up, wouldn't it have started slipping before? The tranny never slipped not once and until now I have had no problems with it so I am thinking it might be a shift solenoid or maybe something electrical. All I know is I really can not afford to blow my tranny right now, so any ideas would really help me out. Thanks in advance.

Well if your saying it shifts normal 1-2 but neutrals on the 2-3 then yes its the 3-4 clutch set and actually the low maff may be the cause as the maff signal is used to help determine load and therefore line presure

^^ What he said. If the engine aint running right, you most likely will have drivability issues. Good luck bro.

Do you think a new maf and a tune might help? My maf was ported and descreened by the previous owner.

I think I messed my 3-4 clutch up from driving untuned. Frost told me the 98's have a tune issue regarding line pressure when you switch to a large cam. Could this be the case? I'm looking to buy a PerformaBuilt transmission, what should I do or check for prior to changing transmissions?
