The 99 PCM is incompatible with the 98. I have no idea how you wired the 98 harness to the 99 PCM, but they will not work together.

I didnt have to wire anything in. I just pulled the harness from both cars and put the 98 auto harness in the 99 m6 car. put the 4l60e tranny in. I then tied i the cluch wires in to the safty switch on the stock shifter and now have no firing or fuel pump... I have no idea what is going on being that it was running before I started this swapp..or and I also have tried the 98 auto computer in it and have tried the 99 m6 one and nothing changed?

auto and manual body harness are not the same. check pin locations of the two connectors in the right kick panel. the 98 harness also requires 98 pcm.
98 also have cluster controlled alternators instead of pcm
