4L65e swap problems

4L65e swap problems
Put an LS6 and 4L65e trans in my old truck using painless wiring kit.
The trans does not act right at all. You have to manually shift the trans to make it work. Shifting from 1st to second the engine sputters and hesitates real bad. If I shift from 1st to 3rd and quickly back to 2nd ...its fine. The 2-3 shift is the same deal.
There are no wires for the gear selector module on the side of the trans.
I had EFI Alchemy put the flash in eth PCM so I think that is correct.

What year is the 4L65E?
Some incompatible changes occurred around 2008.
I suspect a 2008+ would give you different symptoms, but lets start with the basics.
BTW - any module on the shift linkage is just for Park/Neutral/Reverse, never for the forward gears. The gear selection signal to the PCM is done internally in the trans, using
a pressure switch manifold before 2008 and using mechanical switches after 2008.
