New 4L60E scanner reads 4th in manual 3rd
I just built a '99 4L60E to put in my 2002 SS. This is originally an A4 car that I converted to 6 speed a while ago. Swapped it back to A4.
Built it just like the trans in my '01. It has a Transgo HD2-D kit in it. Did an entire rewrite on the vcm.
It has an FTI SRLS0082, same as my other car.
Problem is I noticed it locks the converter in manual third gear. I connected hp tuners scanner and it shows it shifting into 4th at the speed it should, but when it's in manual third and not in 4th.
When I leave it in Drive it will show current gear as 1, 2, 3, 4, lock up 'on'. As expected.
Shifter in 3rd it shows 1, 2, 3, 4, lock up 'on', but it stays in 3rd like it should. I guess it's only locking the converter because it's somehow getting a signal that it's in 4th.
Other than it locking up in third I'd never know there was a problem, everything works fine.
Could it be the PSM? I've never had a problem like this.
Any help is appreciated.

The PSM (Pressure Switch Manifold, also called Manifold Pressure Switch) tells the PCM what position the shifter is in. You can read this in the HP Tuners scanner.
Since the PCM is going into 4th gear when the shifter is in [D3], either the PSM is defective or the wiring from it to the PCM is mixed up. Since you just converted the car, I would first suspect the wiring.

I just did one other test with hp tuners scanner. I used the PRNDL PID, heres what the results were:
P = D3
R = D4
N = D3
D = D4
3RD= PARK
D2 = D2
D1 = D1
My other car reads correct, the shifter matches what the scanner reads.
Seems to be a problem. I'm pretty sure I put all the wiring back, I never removed the A4 harness.
with this info does it sound like the PSM? I'm just in a panic thinking the PSM is getting the wrong hydraulic signal somehow, but it can't be, the car shifts perfect.

Well...it was my wiring..... or notes
I remember I needed to add two pins to the PCM for the 6 speed stuff, didn't have any spares so I used two from the 4L60E harness. So basically D4 and D3 from the PCM to the PSM were reversed.
Problem was in my notes, I wrote it the wrong way and the right way, in case I ever had to change it back.
I swapped the c17 and c18 wires, now it works perfect.
Thanks for the help.
