09 4l60E internal interchangeably
I fried the 4l60end in my 2009 1500 2wd. Truck is pretty much stock and my daily driver.
I know the 2009 is a 17 pin plug with the shift selector on the inside. I picked up a 2006 4l60e but it's a 13 pin for $150. Not sure why it's only 13 pins because 2006 should have the iss and be a 15 pin.
either way, I figure worst case I need to get a new pump housing with iss and input shaft. Can I also swap my 2009 valve body and shift selector?
would it be easier to get a transmission tune and rep in my connector?

I have heard that some '06 where not ISS, although I think most are.
Yes, if you have an ISS '06-'08, you can swap your '09 valve body, separator plate, shift selector and entire wiring harness into the older trans and have it all work properly.

Ive also heard some 06s are not iss, though it should have the correct toothed input shaft with a rubber plug in place of the ISS. Next weekend I'll be tearing them both apart so I guess I'll see.

You may want to have a "Reseal kit" available to replace some of the gaskets, or at least the gasket under the pump. The o-ring gaskets under the pump bolts may need replacement too.
Keep in mind that pulling out the pump might damage the 10-year old teflon rings on the stator shaft and even the input shaft. Even if they are fine, keep them "resized" by wrapping the plastic from a 2L pop bottle around them and using snug hose clamps.
