Default Car sat for a year or so, now keyfob wont work. Is there a bypass?

My '07 sat for a bit, I need to do some work on it, like get fuel and everything into it. However, when we hooked up the battery booster, the alarm went haywire, and the keyfob wasn't working. tried two new batteries in the keyfob to no avail. Is there a bypass to get the alarm off, and just not use the keyfob? It doesn't have an aftermarket alarm, just whatever came factory. Thanks

Edit: Also, the alarm will not stop blaring when the new battery is connected. What secret combination do I need to do to get the alarm off once I connect the new battery? The horn blares, and the lights flash the second the battery is connected.

Answering my own thread. The trick was using the key in the door after the battery was connected.
