Default Fuel Pump / MSD Boost a pump troubleshoot

I have an 05 V with an STS turbo kit. The system uses the MSD 2350 boost a pump. I ran the car low on fuel this week and it died. I have filled the car and it will not crank. In the past, I have had the fuse wire lead to the BAP melt and replaced it. I have troubleshooted the BAP as much as I can. I was wondering if:
1. Is there a trick to the stock system if ran low on fuel?
2. Can I bypass the BAP for now to eliminate it as the problem?

You can jump the BAP.

In fact you can unplug it and jump the connector, but you have to remove the jumper to shut it off.

Pump might be toasted or the connector to the pump. The pumps rely on the fuel itself to cool the pump and when you run it too low you run the risk of overheating it and ruining the pump. When you turn the key on can you hear the pump pressurize.
