Default Auto Trans fault codes

Having physically transplanted a 2002 Firebird 350 LS1/4L60E drivetrain and ECU (reprogrammed by Street and Performance and re-tested), on starting the motor I receive no codes. As soon as I put the trans in gear I receive these pending codes:
P0102: Mass or Volume Air Flow Circuit Low Input
P0650: MIL Control Circuit Malfunction
P0740: Torque Converter Clutch Circuit Malfunction
P0785: Shift Timing Circuit Malfunction 3-2 Shift Solenoid Circuit Electrical
P1860: TCC PWM Solenoid Circuit Electrical /Transmission Transfer Case Contact Plate D Short Circuit to...

As soon as the car moves, the fault codes move from Pending to Stored, and the ECU goes to limp mode.
Using OBD2007 I can clear the codes, but they return by starting, putting into gear, moving.
I have replaced all 3 solenoid/controllers in the trans with OE parts, no change.

Any advice much appreciated on how to eliminate these...

Is that the order of the codes? If so, I would check the MAF and make sure it is plugged in and good. Without the MAF (unless it's programmed out), weird stuff happens.

MIL is Malfunction Indicator Light - that needs to be hooked up or that code will keep coming back.

...and maybe, just maybe you have a bad harness within the transmission itself.

Thanks for the response, yes that is the order of the codes.
I will check the MAF. I believe the harness to be in good shape.
