Remove the harness and get a pinout of the PCM. Do a continuity test for all the individual pins
Next test all of the grounds, both PCM and sensor like MAf and HO2s
Next, test the IGN wires to the fuseblock with all the fuses still in. All should be connected with the fuses in. Once those check out, pop each fuse one at a time and ensure the grouping is correct for what you've built. Example being, I like to put the PCM batt/fuel pump to #1, PCM/MAF IGN to #1, bank 1 #3, bank 2 #4, fans #5, HO2s/trans #6, AC #7, #8 unused
So for that I test that the groups are connected to each other but not to anything else with the fuse out

I've done a continuity on all the important pins of the pcm. Check ing to everything i can think gets it. The car has been run with this setup, i then pulled everything for a new motor. I want to make sure everything is 100% before i go in for engine breakin and dyno tune.
