what is the easiest way to run it? and what do you do with the body harness? does it connect to the engine harness?

The standalone is just that, standalone.
On the swaps I have done, the chassis harness controls chassis stuff, and the engine harness control engine stuff. Some harness' include a dash section, which can be run to gauges etc. Then there is the fuel pump wire, which needs to run to the pump wiring.

ok, so if i just do change the engine harness the lights and gauges will still work? or do i have to use a 5.3 cluster?

Lights and everything should work as long as you pull your engine and engine harness out properly. You can run your factory gauges if you switch the senders over to your new engine and keep the old gauge harness intact. Usually the only wires that need to be spliced into the original harness is 12V switched and cranking signal off your ignition switch so that the computer gets power in the "run" position and knows when to start the engine when in "start" position.
