You should give more informatio on the car and mounts you are using.
But suggest you remove and relocate the frame stands. Bolt the Adapter plates, mounts and frame stands all together on the engine. Drop it in and position it where you want it or needs to be.
Mark the frame stand location and bolt holes. Remove the engine and drill or modify the crossmember for the stands. Reattach the frame stands and all should line up when you drop the engine in now.

If you are installing engine and trans together, check for interference with trans tunnel and/or anything around engine and trans. If none and engine is square in chassis, the due as above. Also check for frame damage, could have been in an accident with previous owner.

Judging by your name, you are working on a fox body mustang like myself. Make sure your motor mounts are installed on the engine correctly. I'm using the AJE K-member and mounts, it came with no instructions about the orientation of the mounts but they will fit on the engine upside down and the left and right can be reversed. The first shot at putting the engine in the car gave the same results as you.
The "point" if you will on the mounts should be pointing to the back of the car, on top. See attached photo.
