If you get the harness with the LS1 they are pretty easy to strip down into a stand alone harness. http://lt1swap.com/ has all the pinout information you will need.
If your worried about doing the harness yourself then there are several vendors that will modify a harness or make a new stand alone harness for you. Here are a few vendors you can contact about the engine harness.

Your PCM will need to have the vats tuned out of it as well for a stand alone system.

Okay thank you another thing is how would I tie the ls1harness into my stock gauges and all that stuff in the interior because I noticed when I took all the inside wiring out the computer had wires going up into the dash

You'd need to keep your stock sensor wiring and sensors and adapt them to fit the new engine. You'll need a converter box to run the mechanical speedo and I'm not sure of the stock tach will work.

Gauge wires run from the driver's side bulkhead. Stock computer stuff came out the passenger side of the firewall.
I should clarify my last statement a bit: if you are running a new trans like 4l60e you'll need the converter box for the speedo. If you are using a th400, 200r4 or other trans with a speedo cable drive, then the stock speedo will work.
