Engine and trans as you would an F-Body or Corvette.
Particular to the GTO:
strut rub
sagging rear although not really an issue with LS1 GTOs.
missing bolts in the rear axle
ruptured seams in the back seats
BCM wires exposed (underneath glove box)
fuel line rubbing on the driver side FRC. Have to pop off FRC to examine cut. Crazy gauge function at startup is a symptom of an impending issue. Particularly speedometer is affected.
Scratches in windshield as the factory glass is soft. Florida law does requires your insurance to replace it without invoking the deductible if you have full coverage.
broken front bumper clips(serious repair issue)
Missing OEM lug bolt covers(Very expensive to replace)
Any interior damage is expensive to repair if using OEM as new pieces are expensive.
As for your other questions well it is subjective as I like the single outlet. They are dual pipes all the way through. It is not a Y pipe.
The best intake if you are starting is the Australian 2 hole factory air box mod and a large maf to tb pipe. LS1 is corrugated, LS2 is generous internal diameter and smooth. Or secure a used K&N, Lingenfelter, etc at www.ls1gto.com as folks are demodding or jumping over to a OTR system which is a big dollar investment. That would be the one to use if going Speed Density with top end or cam work.
Headers would be like with any LS1...the longer the primary tubing the better the performance. Only SLP has mid-length. Perhaps they have full length now. Avoid shorties.

i'd look for an 05-06 imo. unless you get a killer deal on an 04, but you will be looking to mod it.. my fav are the SAP cars.. (sport appearance pkg) different lower fascias, side and rear and a higher more sqaured wing.. my buddy had one until he bought his new SS last year. dark blue, ls2, 6 speeds of fun. it was sinister. I guy bought it in arcadia and i think took it to miami!
