stock 5.3 flexplate and th400 jw bellhousing ?
Ok I'm having issues with my build. My trans has a jw bellhousing on it and my flexplate which is stock is hitting the inside of it. Not allowing my trans to sit flush. The convertor is in the trans which even feels like it don't sit all the way in but I heard 3 clicks and a bottom out on the conv. But I swear my flexplate hits the housing and I will post pix later
Anyone else have these issues?

I've run into that on aftermarket bell housings. But the one I had would bolt up fine but the flywheel was hitting the housing . I had to clearance it. I wouldn't think a aftermarket fly wheel would fix your problem.

The JW bells for the LS engines have a spot machined out for the flex plate. You have one for a sbc/bbc. I ordered a standard one and forgot to order an LS specific, when it came it was machined, so im guessing they standardized it and make them all like that now. You can grind yours out.
