I also already have a BMR adj. torque arm. Will this bolt up to the 3rd gen rear. Also, what about the brakes will my disk brakes work or will I have to change that around too?

Our torque arm will work no problem.....

The disk brakes I believe will not work but I'm not 100% sure.....

the torque arm from the 4th gen should fit the 3rd gen rear, the 3rd gen rearend is in fact 1.5 inches shorter per side. you will need the correct offset wheels to make the rearend work in your 4th gen car. you may be able to use your 4th gen brakes but that will depend on the housing end that was installed on the rearend. post up a pic of the housing end and axle setup and we can tell you more.
