if i change my gears, do i lose top speed?

The higher you go in gears, the better acceleration and the worse the top speed. Like 4.10s will be better accelerating than 2.93s but the 2.93s will have a higher top speed. But in normal driving, you'll probably never reach top speed even with 4.10s, so that doesn't much matter.
If you are an automatic, I'd reccomend 3.73s. They are good all-around gears. M6's come with 3.42s which I like, so I'm keeping mine for now.

You will lose theoretical top speed. That is to say if you had 2.00 gears, you could theoretically do probably close to 300mph (taking away the aerodynamics/drag factor), but it would take you FOREVER to get there. If you had 5.12 gearing, you would accelerate like a demon (and deal with ALOT of traction issues), but you would 'run out of gear' and your top speed would be limited.
However, for everyday, normal use, with an M6, you have a lot of options and it just depends on how much you drive, what kind of driving you do (city vs. highway), what your goals are for the car and what you already have done to the car. The stock 3.42s are pretty good all around gears for F-bods. I have 3.73s now, but they are also matched better with my cam than the stockers.

with stock 3.42s and a stock ride ur car will top about 160mph...but in my case i have a cam, headers, ls6intake, plugs, lid, exhaust....and STILL have the 3.42's and i have tacked the damn needle...but another guy on this site can give a rough estimate and my car would top around 168mph. like said above...its all in what u have planned for the car...3.42's with say 700 horses and ur car could probably do close to 200mph(granted proper tires, tune, weight, etc.)....but a car with 400horses and 4.10's would probably top at 140-145 but would get there really fast...

When would you even notice a loss? My car has 4.10s im 6 speed and I hit 145 in 5th gear the other day. I dont know bout you but any loss will not be noticed by me
One thing you will lose is traction. 2nd gear goin 40mph and i spin if i go wot. First and second dont hook for anything even with 315s out back

It all depends on what you consider to be top speed. Do you mean top speed overall. An M6 with 4.10s in 6th gear at 6000rpm tops out at 223mph on a 26" tire. Most people look at top speed in 4th gear though for drag racing. Top speed for the same set up at the same rpm in 4th gear would be 112mph. But you would get there a lot faster.
