Flashing SES Light???
What could be causing this? It doesn't feel like its misfiring. When i am at a stop and let off the brake a little bit the car feels shaky. I was thinking the exhaust leak by my header would be screwing up the O2 reading. Could that be it?

a flashing SES light usually means you have a misfire. you might want to check coils or a spark plug with too big of a gap causing a weak spark, nothing you might not feel but just enough to mess up your cat and o2 readings. the exhaust leak could be an aid to the cause but i wouldnt see it being the whole problem.

But get it scanned ASAP.

If its a new engine in there, as you just stated...the flashing SES light is most likely a False Misfire DTC. The flashing SES light does not throw a code to be read.
To properly correct the problem, perform a CKP Variation Re-Learn:
http://www.seattleautomotive.com/ckpdoc.htm
This will sync your new engine with the PCM in order to detect a real misfire.
I think the dealer usually charges $90, my local garage charged me $50 for the relearn.
Post back and let us know how you made out.
