Forged and Stroked motor install-a few problems

Spent my weekend helping my neighbor (we'll call him Josh, since that's his name ) install his rebuilt stroked and bored engine. Forged internals, .020 overbore, LS6 heads and monster cam, Pacesetter headers, Magnaflow 3" y-pipe and exhaust, CENTERFORCE double-disc clutch and resurfaced flywheel (remember this part).
We got everything mated up, wired, installed, filled, connected, and viola! it started up on the first turn of the key. Rough idle, expected that since it's a stock tune. No biggie. More concerned with two things:
1. Clutch on the floor, no pressure/return at all. Did the drill mod, bench-bled the master, and once the transmission was mated up, re-bled the clutch system. Still nothing. No pedal at all, have to pull the clutch up with my toes. My initial thought was air in the system; ruled that out with another bleed. Did I sever the line with the drill mod? Nope, it's good. Install the throwout bearing backwards? Dropped the tranny, it's in the right place.
The only other thing I haven't checked is clutch plate/throwout gap. My thought is because of the aftermarket clutch, coupled with a resurfaced flywheel, we have exceeded the maximum gap between the clutch and throwout. Might we need some shims behind the actuator (ala Spec clutches)?
2. The other thing was a slight tendency to overheat. No cooling at all, temp went past w 260*. That's easier to hunt down, not too concerned with this problem. We want to get the clutch issue ironed out, the car is in a temporary garage (his dad's) with the lease running out.
So, read, post your thoughts, help bring back the dead!
