Default Throttle body swap, bad idle, need retune?

My car has had an idle surge since it was rebuilt and after a few months of getting frustrated I popped open the hood and checked out the intake. I discovered my throttle body has a second hole in it, something that was probably causing a lot of trouble during the original tuning process. So I swapped it out with a stock one (only one drilled hole) and noticed tighter throttle response but the idle is worse now. Is my computer trying to relearn? Do I need to have my air/fuel ratio adjusted? WTF?!!?
