so much for the "dead cylinders"

definitely need more info, does the throttle open up when you push on the gas? maybe too much slack in the cable? does it idle weird? hard to start?

As much room as those trucks have under the hood and around the engine someone needs a kick in the butt for not doing a compression test on it.

I bet anything its a fuel delivery problem. Put a gauge on it. Jeez

My guess would be something is clogged or you are running about 8psi for fuel pressure. Check the intank pump if you can as well. Probably didnt swap that out with the new motor. It could be something as little as a filter that is jacked up. Also if he is a bad mechanic he may not know that the fuel pressure should be in the 40's and could have used a carb style fuel delivery method. Which would totally not work. Actually it would probably blow up the filter under that pressure and send peices all over the fuel delivery lines as well.
