EGR affects mixture some, should only do it at high to
moderate vacuum. Speaking of vacuum, a leak check
all around the base of the new manifold wouldn't hurt.
Lean conditions are more "jumpy" than even or rich.
High manifold vacuum (deceleration in gear) would
expose a vacuum leak the most.

Hope you removed the 2 plastic clips that attach to the knock sensor wire harness just under the intake. The LS6 intake sets so low that if these plastic clips are not removed, you will more than likely get a vacumm leak due to the manifold not sealing properly on the heads.

Note: Don't remember if there are 1 or 2 of those plastic clips, but it needs to be removed. The clip / clips are held to the wire harness with some very tough black tape.

Sounds like an intake leak... check that pos pcv tubing as it runs from the TB over the passenger side valve cover, mine was rotten, had to use a hose clamp to seal in the valve.
