Default FlowTech LT's in, engine running rough

I put in a set of coated FlowTech longtubes a couple of weeks ago and I am very happy with them. Quality was good, value was great ($345 on sale at TByrnes including gaskets, bolts, and O2 extensions!), no problems with installation or leaking, and the sound is great. I made a 2.5" Y pipe with Carsound cats using my old MAC ORY.

The problem I do have since installation is a rougher idle, some stumbling at the top of 2nd gear, and basically no improvement at the track from the headers. I have no SES light and the car seems to run great from 1-5000 RPM. The stumbling from 5-6000 RPM only happens in second gear. I can't find any loose connections and my mods are in the sig.

Anyone got any ideas about the rough idle, stumbling, and lack of performance improvement?
