Default will it hurt the car if i run two electric cutouts?

right at the end of each header where the y pipe attaches to the headers, will it hurt the car if i have a cutout on each side?

you will lose low end torque. you need just a little back pressure. but it will be loud as hell. do it after the y-pipe

Remember that they will leak (no matter what brand you get). My roomate had the same setup you were describing and had problems with the car throwing codes from the cold air hitting the o2's.
