Look into possibly doing a full system flush. I've been told that might be the root of my problem. My car started overheating so I replaced the thermostat. Shortly after, the waterpump went out. I still have the overheating problem when not moving. Also check your fans to make sure they kick on.

Air in system is what I'd bet on. Stand next to the radiator with the cap off and trickle water in for a few months, it'll fill up.
While doing this, if it begins to bubble out of the radiator, screw the cap on, turn the car off, and let it sit for a while. When you can remove the cap without it squirting out, proceed with filling. Squeezing the radiator hoses helps cause the level in the radiator to drop and speeds the filling process.
