Default New air lid, installation seems a bit weird.

I put the SLP air lid on, but the lid has 2 holes in it with a pipe to connect both sides, but that doesn't seem right. One hole is needed for the sensor and the other one I pluged up. What's the extra hole and pipe for?

The extra hole and pipe is most likely for the AIR system that came with '00 an dup f-bods. If there was no tube going into the stock air assembly, then no need to worry about any other tube going into the new lid. Since you plugged it up you're good to go.
