What do I need to put a '98 A4 engine in a '00 M6 ???
Can you guys tell me what I need to Change, Buy and Do to make this happen ???
Just the LS1 engine, the T-56 stays in the '00.

As you stated, the 98 engine is a bit different, but nothing that would stop you from putting it in.
Flywheel/clutch from the 00' should bolt right up.
Just use the sensors and wiring from the 00' you should be ok. If you don't, the 98 PCM and wiring harness is different from the 00'.
other different that a 98' vs 00', alternator, ECT, Oil pressure sensor, Knock sensors, A/C presure sensors.
I am sure someone else will know of other items.. but this should get you started on your research.

JUST DID THIS SWAP!!! your coolant sensor will have to be swapped. Thats the only sensor I found was different. The PCV system is also different.(Connections) other than that it works great!!! most differences are very minor
BTW whoever said the harness changed between 98 and 00 is wrong. Maybe it is diff for a4 vs m6 cars, but I did an a4 98 motor into a 2000 a4 and it was the same. Fired it up yesterday for the first time with open headers....
