Default Jeep Cherokee Engine Swap

I wasn't really sure what the best place to ask this was so I'll try here first.

I am moving from the planning stages to the implementing stages of this swap - 2005 FBW 5.3L/4L60E into a 1998 Jeep Cherokee. I am going to run a '98 LS1 intake to help with hood clearance. One of the things I came across while installing the intake is the 5.3L injectors are much shorter and the LS1 fuel rail will not fit (sits too hit when i try to bolt it down). So I am considering two things: Use the LS1 injectors and fuel rail changing the harness pigtails to match. Or use the 5.3L injectors and some type of custom fuel rail. Which sounds better? Will the 5.3 computer have trouble with the LS1 injectors? What do you think?
