Default valve seal fitment

Does the 99 engine use the 12482062 and 12482063 valve stem seals? On a vendors web site, it list these as fitting 2001 and up

The 99 cars use the seals that are required for dual springs. The seal and spring seat are two seperate pieces. I think gm changed them in 01 on the z06 (and all the engines) to a one piece design (seal and spring seat are made together). Those will not fit dual springs.

Does it matter that I'm going to a single behive (cc 918 spring)?

You can just use the ls6 style seal then. They will work with the beehive springs. That's what I have on my daily driver.

The part numbers you have listed are the ls6 one piece style.
