Default Setup question

I recenty replaced my 98 ls1 with a 2006 6.0(LQ9) (10.1 compression) and milled the 317 heads 0.025" and added a BBK SSI 85mm Intake and TB with a Lunati 228/234 .585-.585 112 cam and also changed out the Auto to a M6 Trans. I am working on the tune right now but I am really disappointed with the set up, it feels like it had more power BEFORE all the **** I just swapped in! Anyway, I am thinking it is the 3.23 gears that is killing all of the low end but unsure and wanted some opinions on why the car felt faster with the 346 and an auto and if I have too much cam and not enough gear. I am pulling 1600 rpm's at 75 MPH and with the cam and **** tune it bucks sometimes, but I do drive the car daily 65 miles a day and figured the 4.10's would get me around 2100 rpm at 70 or so and I was pulling ~2300 with the auto. I was hoping to get it all running and get in the car and think "holy ****" but I didnt I figured that milling the heads would bring me up to 10.5 at least and the cam should have been a step up from my 224/224 .563.563 114 and with the 85mm tb and intake I should get some good SOTP pull but I have no down low but the top end feels decent. Anyone have any insight on what I installed in the car or did I mess up and need to change heads and cam?
