I've been searching around and am seeing some people say yes and some no. Which is it? If I can't use the MLS what would the part # be for the left and right head gaskets.

I found a few #'s but can't tell what the difference is.
12558809 is for the Passenger side
12558810 is for the Driver's side

and 12498543 is a gasket kit for 97-01 and I believe you have to order 2 of them.
what is this last part #?

I have got the MLS 6.0L gaskets on my 99 Z28, no problems here.

The 8809/10 P/Ns are for the older graphite gaskets and are designed specifically for the left/right side as indicated. The newer MLS gaskets are applicable to either side, the last sets I bought from Scoggin-Dickey were P/N 12573949. The only problems that I have heard about with the MLS gaskets on the older LS1's is that there may be an issue with the rivet clearance...
