Do you think that there would be any benefit in removing the lip that is one inch in behind the TB opening and blending it in with a radius.

I'd definitely port match them. A person who knows what they are doing will do more than just match the ports, such as radiusing the entry on the top of the port. Here's a pic of my port, done by Futral Motorsports.

When I ported my FAST 90 I did a little more than a basic "port match"....I reworked the runners a few inches back and reshaped some of the exit walls....took the "tilt" out of the exits and addressed the area by the inector bosses etc. Ended up seeing an additional 6-7 CFM at the cylinder head when flowed on the bench testing a box stock FAST against the one I reworked. My best guess on a street application (11 to 1 CR, 220-230's camshaft) would be at least a one to one gain in HP as well (6-7 HP). A few months ago I duplicated Tony's project Corvette, only I did it with an automatic. I decided that if I was gonna do this I was going whole hog. I believe that engines are a package and Tony had developed a package. So I did it all.
Now, almost anyone you talk to will tell you that the FAST intake is not really practical for a 346 CI motor and that it really offers no significant gains until you put it in a stroker motor. In fact most people seem to believe that a FAST will actually hurt low end torque on a 346CI motor.
Well all I can say is
I can see why they would assume that. I have seen testing results done on a FAST vs LS6 vs LS2. However, the engine they tested with was a crate motor with headers and a less than impressive cam. It wasn't a PACKAGE and the intake wasn't ported.
But heck, even my tuner thought I had lost my mind when I put a FAST with a 90mm Nick Williams on my car. When they found out I had paid Tony to port it I suspect they were laughing at me behind my back. But not anymore, not after the first dyno pull.
My car has the AFR 205 heads on it and it has the AFR cam 224/228 with .581 and .588 lift on a 114+1. Guys, I'm making a little over 440 at the wheels and the torque is over 400. Those are corrected numbers. When the temprature is around 65 outside we have seen over 452 uncorrected. That's with an automatic that idles well at 765 RPM using 3.73 gears and a converter with a stall of only 2800 and a mere STR of 1.9 to 1.
Ok, some people don't trust the dyno, they want track numbers. How about 11.64 @ 120.3 MPH on drag radials? And the car weighs 3400 lbs no less. This is a Coupe not the lighter ZO6. When I get my Yank PY3600C5 converter in it I could be at 11.30 or 11.40, right now my 60 foot times are around 1.850. The new converter will change that. Right now it has so much torque at the line that I can't hold it past about 1800 RPM. It overcomes the brakes.
So, get yourself some good heads such as the AFR,s. Get some good headers and a good set of gears. Make the changes you need to make to get power. Then when you think you've done everything you can short of NO2, a blower or a stroker, call Tony. Get a ported FAST, a 90mm throttle body and some larger injectors. trust me... there is more power there.
But don't tell the Vette guys over on Corvette Forum, Ok. They still think the FAST is overkill on 346CI motor. I never tell them mine is ported so let's just keep this our little secret so I can keep beating my fellow Vette owners at the track.

No offense, but my 99 c5 a4 3.42 346 stage 2 ls1 head (291@.600) TPIS LT's stock cats 224/569-114 ran 11.70 @118 all day long. Dynoed 393 rwhp on Morgans crap tune and bogus dyno. I would expect your mph to higher.....

Thats pretty fast. Which drag radial and did it fit on the stock rim?
I 'might' have considered a ported FAST had I went with the 225's and a daddy cam....I have not dyno'd mine but I hope for 400+ torque (I know hope in one hand.....) Remember, Tony's is THE AFR car. The one in the mag, the net, etc...he had a very good reason for eaking those last few high RPM horses. Nice set up anyway.
