What year did GM switch to the new short head bolts?

And what was the last year they stopped using the long bolts? THANKS!

Sometime after Jan '04. Mid year through the '04 production run. Mine was built in June '04 have all the same bolts. Part of the changeover to the LS2.

Are there any differences in the blocks other than the length of the head bolts?

Bolt holes might not be tapped as deep. Other than that, I don't think anything changed with the blocks. They were still LS6 blocks like the later F-Bodies.
