I just bought my new trans am and found out that the stock plugs and wires were still on on motor. I'm still working my way into the LS1 world so take it easy on me. But if i do a tune up will that bring my trans am back to the stock hp?

I don't understand exactly what you are asking but I would change the stock plugs for sure, and do other basic maintenance like oil change, coolant flush, and check trans fluid, air filter, fuel filter, pressure test, etc... If anything, your car should run better after doing all of that.
