I'm swaping a 2002 5.3 vortec into my 1955 GMC, i have the complete wiring and pcm. It was origninaly a 4X4 powertrain. I now have mounted to the engine a 2004 4l60e two wheel drive, will i run into pcm programing or wiring issues using the 2 wheel drive tranny with the original 4X4 pcm.

No you'r configuration will work fine... you will need PCM programmed to remove anti-theft, so let your programmer know its 2WD...
