Default How DO you KNow...

How DO you know if your manual transmission is broken or its just the clutch here are the symptoms
1. At take off on all gears it clicks till about 3K rpm then stops clicking on 4th and 5th it revs up till about 5k till it finally grabs is it just the clutch or is the tranny done?

From what you are describing, sounds like a clutch or hydraulic issue, and not tranny related. Your description is not real clear, but from what I understood, sounds more like clutch related than hydraulic, but don't rule hydraulics out though. Better details would help.....

Well if it is; ur gonna have to pull the trans again anyhow. IMO i would put a new clutch in while i was there no matter what.
How many miles are on ur current clutch?

Motor oil; 60k on a clutch is a good bit. I would def. put a new one in when the leak get's fixed.

So the rear end is leaking?
Motor oil and gear oil are 2 totally different smells, not to mention totally different spots lol.

Our cars don't take mtf, so that isn't what it is. The t-56 takes ATF.
