Default vent controls don't work, lines all connected, car runs like crap

Hey guys, just finished installing a cam/stall/headers/ls6 intake, etc. The car seemed to run great for the first few startups, and and now, not so much. I realized today that the vent controls don't work, but everything is hooked up! Brake booster and HVAC line on back of intake, connections at the T by the pcm look fine, etc. I'm running an LS6 valley cover and a catch can and both of the extra valve cover holes were plugged. I can tell there is at least some manifold vacuum because I can hear air being sucked through the TB blade hole at idle. I deleted the air and egr, maybe there is something associated with the air system that I forgot? Car is a '99, this is driving me nuts.

Figured it out, the "T", or check valve near the PCM had a crack running down the whole back side of it! I got a new one, reset the PCM and went for a drive. Things seem much better now.
