I'm trying to decipher to what are you saying...
You said...
So you have 3 O2 sensors however you couldn't have 3 O2 sensors because you're running...
So that leaves one because each LT header there is one bung for O2 sensors.
Are these NEW high flow cats? If so those cats shouldn't cause your car to bog at idle.
You can't take all 4 O2 sensors off unless you are running open loop the whole time.
If you want to make your car sounds like a farm truck go ahead put the glass packs.

If one cat is bad, take both off. Taking one off won't help too much at all. O2 sims after that, and you probably won't need a tune. You can get a basic mail order for half the price of a dyno tune and you should be just fine with what you have.
