looking to get the hooker system.. I am failing to see the difference here.. I see one is 2 1/2 and the other is 3 inch..

I mean I would want the 3 inch system correct..

If you are planning on keeping a stock longblock it wont matter. If you plan on, IDK lets say a H/C build than go 3". If not, you wont notice a difference.

They are the same. Hooker only makes one catback for 98-02 f bodies. It has a single 3 inch inlet with dual 2.5 inch outlets. The wording on those sites is a little confusing but there is no difference.
