subject pretty much says it all. I have a 99 TA that I bought the WS6 hood for and Im trying to decide whether to buy the WS6 airbox and a KN filter for it or just get an aftermarket CAI.

which makes more power? what is a good aftermarket CAI?

The WS6 Air box is probably the most efficient you're gonna get. Take the baffles out of the hood, and that is straight ram air right into the intake. Can't get much better than that IMO. I wish WS6 boxes would fit under Camaro hoods...

will they not? I was under the impression that the SS and the WS6 had the same airbox. is this not true?

the ss has the same airbox as the regular z28 and t/a with the exception of a small lip at the bottom which is meant to scoop what little air it can into the airbox. the ws6 has a raised opening thats about double the size of the other airboxes.
