can I control an auto with my manual trans computer?

can I control an auto with my manual trans computer?
Or would I have to flash a factory auto file and work off of it? I have ls1 edit so I can change all the parameters.
What I'm doing is putting a 4l80e in place of my th400. I know the car that I got my engine from originally had a 6-speed.
anyone know?

this was from Ken kelly at ls1edit when i wanted to use my m6 pcm with an a4
Jerry,
You can reuse the PCM in your A4. Just find a FIle for an 2000 A4 that
has the same segment 1, and load it into the PCM. You do need to check
options like Rear ratio, and Active suspension to keep them active.
Just don't change the VIN in the PCM, and it will still work fine with
edit.

But I just got some bad news, I heard that the 98 doesn't have the same perameters as the 4l80 so I might not be able to control it.
I might ende up just getting a Gear Vendors unit.
