On the stock alt there is one wire going to the pcm, does anybody know what this wires function is, can I go to a stand alone alt which does not have this wire and will everything work well.

One wire comprising several wires? The general turn on I think it's called has multiple wires and plugs into a wide flattish port, then there is the power going back to the battery (though I don't believe directly back is ideal).
Maybe this will help. http://www.chevythunder.com/ Due to the (terrible) site layout direct linking is difficult if not impossible, but there are plenty of wiring and etc diagrams of about anything you can think of if you scroll past the lt1 stuff.

If you have a 99+ pcm the single red wire is used to tell the alt when to charge without you will have a no charge situation.

Yes you can use the one wire type. Just tape the wire for the alt back in the harness.
