I was taking my exhaust off earlier today and where the y pipe bolts to the exhaust manifolds I broke three out of the six studs what's the best way about getting the rest of the studs out

If there is anything to grab, heat them (stud only) with a torch until cherry red, then douse them with water to cool them quickly. That usually breaks them free. If broken off flush, they will have to be drilled and extracted.

There is some showing but they are still in the car and if I don't have to take them off I would prefer that and I don't have access to a torch without removing them or renting a trailer and towing it and I'm in the middle of putting in a new trans

No joke, breaking them is the best way. I asked this same question when I went through the process of pulling the exhaust apart, and was told to just break them.
I then read many months later that breaking them is far easier than not breaking them. You didn't say why you were pulling the exhaust, but I'm going to assume you're not too worried about keeping it in good shape, so just do whatever is easiest/quickest - breaking them. lol
