Default Normal Garage Fees Expected to pay

Hello, not sure if this is the right section to ask this question but my car is in the shop having some work done to it and I feel that the receipt given to me has some overly exaggerated charges and I wanted to know as a customer what my rights may be to properly question them without being a dick.

The run down is my 03 z06 snapped its timing chain, entire engine was gone and GM no longer makes ls6 motors but the shop said dropping an ls3 would be a simple and easy job as long as I buy all the needed adapter harnesses and the crate motor.

Long story short I bought the ls3 crate, adapters, new cam from LG and springs, took over a 2 months to get where they are now and come to find out their tuner left the garage, they estimated labor being around $800 and the dyno tune $400. Because their tuner left the shop they had to contact LG to get a base tune and they just tweaked it a little to better fit my car. I feel like LG charged them $100 for the base tune and put their normal $400 dollar fee using someone elses tune which seems ridiculous.

Heres what my receipt looks like...
Remove/Replace engine - labor - 13 hours - $80/hr = $1040.00
swap out crank trigger wheel - labor - 2 hours - $80/hr = $160.00
Remove/Replace sprocket & springs - labor - 2 hours - $80/hr = $160.00
Tune & license ecu - labor - 1 hour - $500 flat rate = $500.00
rebuild clutch disc - $55.00
resurface flywheel - $20.00
throttle body gasket - $32.00
map sensor - $70.00
throttle body bolts - $2.00
hose clamp - $4.00
ac belt - $19.00
ngk tr6 plugs - $20.00
5w 30 oil - $48.00
2 oil filters - $16.00
mobil 1 5w 30 - $76.00
pilot bearing - $20.00
water pump gasket - $24.00
weld headers - $40.00
serpentine belt - $30.00
valve stem seals - $20.00
make intake tube connector - $40.00
coolant - $33.00
diagnose CMP error - 2 hours - $80/hr - $160.00
interstate battery - $121.95
engine break in - 1 hour - $80/hr - $80.00

subtotal $2,790.95
tax $258.16
total $3,049.11

Usually if theres an issue they called me and asked to buy what was needed, the battery issue made me upset because I have a spare redtop and they told me my old battery was dead so they replaced it without asking.

Also, with corvettes you can check the codes but for some reason they charged me $160.00 just to pull the codes and tell me the adapters for the ls3 conversion were backing out and getting a bad connection and that the wire for the throttle body was installed incorrectly so they had to swap two wires around to get a proper reading. I feel like this shouldnt be charged because they were suppose to tune my car of all the bugs and not charge me separately for something like this.

Any advice on how I can approach this would be greatly appreciated. Thanks.
