I changed projects which required me to change from car to truck accessories. I have a 99 fbody harness, but I now have a 06 2 pin alternator from a truck is there a way to wire this alternator to run with my f body pcm or should I just try to get a different alternator?

Truck alternator will fit on a F body bracket,so I assume your f body alternator will fit your truck bracket

It will but I wanted to use the 140 amp alternator I got, but at least that option will get me on the road :/

I think I've seen this question come up in the last few months, but I don't remember the answer. From what I do remember, it was an easy fix. It might be worth running a search.
