PCM Diagnostics & Tuning - DBW Throttle Body Response (hanging rpm)

I've got an 05 L59 (flex fuel LM7), with DBW TB hooked to a T10 4 speed. When upshifting, I release the accelerator, depress the clutch and the rpms hang or even rise a couple hundred rpm. The ecu/tac/motor was from an auto truck but is supposed to have a complete 05 manual reprogramming. Traction control is turned off.
I tried an ecu from an 05 manual truck and it does not have the issue.
Everything else works fine. What parameters should I be looking at that could cause this problem?

Down load both tunes and do a compare??
