What would happen if you swap the engine over and just swap the ls6 on to the 98? I know the cams are different, but how would this affect how it ran?? would it misfire at idle without the proper tune?

No, however if you didn't swap all of the 98 sensors onto the ls6 motor the motor would throw all sorts of codes and that would cause mis fires

Iv got a 98 in my 01 no codes other than bad sensors and a crank relearn. Runs a little rich but I doubt it's cuz the bigger cam and no egr

If you want to swap the whole engine harness as well I think you'll have some rewiring to do on the connectors by the PCM. Not the actual PCM connectors (which will be different from 98 and the other years) but the ones that connect the engine harness to the body harness on the passenger side of the engine bay.

i did a similar swap but opposite (00 motor into a 98) and all you have to do is use the sensors that go with your 01 wire harness.

only different sensors are the oil pressure and coolant, other than that you wont need anything else and you could use the 01 harness

1mean96ss, nice sig pic man. I need to take a new one of my car (I recently blacked out the front markers on it). They look so similar :) Well...except your front bumper is the same shade of red as the rest of your car...and I don't see any marks on it, unlike mine :(
