Does a 6.125 rod on a stock stroke extend the piston further out the deck? If you go from a stock length rod to a 6.125 one what are the effects? I know it means that your piston will stay at TDB/BDC a tad longer and I think you get less side to side motion. But what about things like extending out the deck more than the stock one does?

Yes. If you want that rod length you need custom pistons with the pins moved higher up into the piston.
