Can someone please help me Im not sure how these pods are suppost to screw in. How did you screw them in? Do I not remove the plastic piece where they sit and screw them into that? Help

Nope, they'll sit weird if you do that. Remove the plastic, put them were they look good, drill a pilot hole and then screw in with factory screw (some use a washer as well).
There is actually a little hole there for that piece of rubber/guide thing, you can just use it as well, it is pretty close and the factory screw fits in it...
